Fix some SEO bugs in OpenCart

I have an OpenCart store that has a couple issues:
1. Google only indexing around 65 of over 7000 products.
2. Google seems to only be indexing my Non seo friendly URLs. I want it to index my SEO friendly URLs.
3. Different tests show me that my website is going to the http version, yet I have an SSL and redirects setup so it should all go to the https version.
Only apply if your tech savvy, as I have knowledge but still can't figure it out.
