I did some research on this particular task and now I know how to download all open access files from data portal. I can give you solution in Python R or bash, whichever is your preference. I am proficient in all three languages. Few questions that come to my mind are - is this script going to run multiple times? - will this script download file incrementally i.e. only download new files next time it runs OR every time it needs to download all possible files - do you need some sort of validation to make sure size of file downloaded is same as file size on website (To prevent partially downloaded/corrupt files)

Hi, During my PhD at the Institute of Cancer Research, I have worked extensively with the TCGA datasets particularly with the transcriptomic, genomics and proteomic data. I am familiar with different TCGA data portals and different approaches to download the data using R/python or command line. TCGA contains large repository of data associated with cancer and the corresponding matched normal patients along with the clinical information. The data is available in different levels and each level has different file sizes. Although the data download is a straight forward process. It would be helpful if you could provide me with an additional information regarding the type of data that you are planning to download. Is it the fastq files or bam files; is there any specific cancer type that you are interested , and is there any server that you would like to put your data in? Are you looking forward to download the cancer samples only or also the corresponding normal samples? The download process is dependent upon your requirements. If you just want to download the processed gene expression data (lets say expected read counts or FPKM values) for a specific cancer type then it can be done in few hours. If you want to download the fastq files then it might take few days depending upon the volume of data that is required to download.
